Replication instructions:

1- Open Thunar and go to any folder (ex Desktop);
2- Create a new folder;
3- Drag and drop the created folder into the shortcuts panel;
4- Rename the folder (not the shortcut) to something else;
4- Close ALL Thunar instances (or logout);
5- Reopen Thunar. Shortcut is gone.

I was able to test and confirm this with:
- Thunar 1.6.2 (64-bit)
- Thunar 1.6.2git-dfe9593 (64-bit)

I was further able to solve this issue by installing the gtk murrine theme engine. On ArchLinux the package is available as gtk-engine-murrine. I am pretty sure other package managers provides this.

If you are getting the following error message when running Thunar, then this may be the problem:

(lt-thunar:11371): Gtk-WARNING **: Unable to locate theme engine in module_path: "murrine",
