the set background colour acts as a pass through and it leaks.
I used FedUp to move from fc17 to fc18 I have the same problem with Xterm to lesser extend. 
Everything was ok in fc17 xfce 4.8.

do you use compositing?

did you try to turn it off?

execute xfwm4-tweaks-settings then go to the compositor tab and deactivate it.

while using a compositor you can change the opacity of the window, simply hold the alt-key down and scroll up/down with the mouse over the notes window title.

By default, it causes zooming in XFCE. I love XFCE for that. The opacity does not change. When the composer is off, there is nothing to produce transparency. When the composer is on, Notes window is semi-transparent, but zooming prevents me from changing the opacity.
