Customization file is: $HOME/.cache/xfce4/xfce4-modules/applications.xml. But data is read from cache is no changes are detected to this file. Please check whether the modification time of customization file is greater than that of cache: $HOME/.cache/xfce4/xfce4-modules/applications.dbh If time stamp is less, then the .dbh cache file is not regenerated as it should. If you delete $HOME/.cache/xfce4/xfce4-modules/applications.dbh* and restart xffm, is the remembered application now "remembered"? (cache should be regenerated in this case). Is there anything unusual about the partition where $HOME is located?

Maybe cache file's mode did not permit regeneration. A warning when this happens goes to stdout.
