While this is a good request, I'm not going to add this to the current mailchecker. In fact, I plan on removing the mail checker for 4.4 and putting it on xfce-goodies. Multiple mailboxes should be in a new, improved plugin that doesn't block, allows multiple protocols and multiple mailboxes. Actually I think the best thing would be to implement this as a systray icon.
This is a feature I was missing as well. I actually wrote a patch and was getting ready to send it to the mailing list (for maildir/box account type only though), when the thought of checking bugzilla crossed my mind... ;) Oh well...
