I'm unable to get the ID of a notify popup in the command line, so I can update it later.

I know that the DBus protocol allows you to do so:
http://www.galago-project.org/specs/notification/0.9/x408.html#command-notify

Also, I have looked at the xfce4-notifyd sources it it seems, that it is implemented.

Is there a way to somehow retrieve the ID of a popup window and to use it later?

Hello,

notify-send indeed does not support that. There a number of patches around to add support for this or you can just use another tool. A quick Google search gave me this: http://davidrosca.blogspot.fr/2012/08/sending-desktop-notifications-from.html which could help you.
