In the 'Run program' dialog, whenever the name of the program to be run changes, the 'run in terminal' checkbox is cleared. So I cannot first check this in and then type the program name.
The issue here is that the checkbox is not cleared, it is set to the whatever you you last selected for the specific application that you are about to run. This may be either checked or not checked.
