This is a long standing bug, and I know about it at least one year, but I'm reporting about it only now.

The wrong dialog sizes are only when on openjdk usage; when I switch to sun-jdk, it looks OK. Other asked guys answered that they do not have problems with openjdk under other than XFCE DE. So, I don't know whether the bug belongs to openjdk or xfce, but definetly it relates to their combination. 

Steps to reproduce
1. download jftp.jar at http://j-ftp.sourceforge.net/
2. launch jftp: java -jar jftp.jar
3. press ctrl+L or file->browse lan

What is the output of $(xrdb -query). Do you set a custom dpi size in the appearance dialog?
