i don't want to do this, and i have to add the following line in the .desktop file. can this added in by default?

OnlyShowIn=XFCE;

and there is another problem, when disable a application to autostart, xfce will add a Hidden=true, and also disable in other DE...

can xfce use X-XFCE-Autostart-enabled=false by default?

Uh, no.  It's a generic autostart mechanism.  OnlyShowIn is the way to go.  Since most people won't need this, there's no way to do it in the GUI.  Eventually there will be a more full-featured autostart editor that will let you do this via an 'advanced' tab or something, but I'm certainly not breaking the standard to fix your pet problem.
