I normally set my "Go to desktop n" keybinding to Alt+n. However, when I do so
it says that the shortcut is already taken. I do it anyway and Alt+Fn
disappears. So it seems that xfwm4 doesn't realise that Fn is different than n.

This does not happen the other way around; setting Alt+Fn does not take away
Alt+n.

You know, I didn't actually try it right before posting the bug... last time I
checked was a few weeks ago; I mostly had it in my head as something I kept
forgetting to report. Anyway, it works for me too so you must've fixed it.
Thanks a lot!
