Happens here, too. As a matter of fact I know that this is not related to Gtk since I did not upgrade Gtk between switching from Xfce 4.4 to Xfce 4.6. I suspect Firefox isn't affected because it has its own unique way of creating the tooltip windows. But that doesn't make the issue any less strange.
Help us help you, what tooltips, what toolkit, what version of gtk+, what version of Xfce? As it, this bug report is totally useless (because if we could reproduce the issue we would fix it).

Fixed with the release GTK+ 2.15.4. More info with workarounds (left out in the end) is also on bug #4141.
