When you start up an application, it appears in the top left corner of the screen, blocking off the top panel controls.

Are the apps you start missing window borders?  Sounds like xfwm4 isn't running...

Try alt+F2, then type 'xfwm4' in the box.

...And I care because....? This kind of remark is really ridiculous.

If you can run fluxbox, you can run xfwm4 (it's even shorter to type).
