I don't know it is possible due to the interaction with Gtk but is it possible to add support for separator in the shortcuts pane exactly like the one between the disc/devices and the shortcuts themselves ? My shortcuts look kinda messy and sorting them using separators could help me in that.

Technically possible, but the current gtk bookmarks storage format doesn't support that. Maybe later when GTK+ uses recent models to store the bookmarks.
