Oddly enough, On my desktop (Ubuntu Dapper, i386), I don't see this. I tried to find a possible cause for that in the code but I couldn't figure out why that's broken, sorry. Ah, found out. There as a bunch of dekstop files placed in ~/.local/share/applications/menu-xdg with all a category set to "X-Debian-Apps-*" which was breaking the menu logic. I don't where that is from, but removing it gets things right again... And it also imrpoves startup time dramatically.
