They are just tiny icon which are added to a folder icon ( See screenshot attached) So the emblem is visible for you for a splitsecond and than disappears ? Could you please try if the same happens when you use a different theme ? Which theme do you use ? (Possibly its a theming issue) Afaik emblems rely on having the package "gvfs" installed (gnome virtual file system) ... possibly it is missing for you ? ( However I dont think so, if you saw the emblem already for a splitsecond) Which version of thunar you are running ?
Edit: Sorry, I miss-read your post. You only see the check mark appear for a splitsecond, not the emblem. Most likely the problem is, that the package gvfs is missing for you. Please install it and let me know if it fixed the problem.

No, curently it is not possibly to change the color of a specific folder. Thats the topic of Bug #13470 So do emblems work for you ? (can I close this bug?) Or is there still a problem regarding emblems ?
