The notification bubble does not fade out when mouse cursor is in the way, it just flickers. 
 
I noticed this by watching a movie. I changed the volume but did not noticed that my cursor is on the top right...i just saw the bubble doesn't fade out.

Not fading out the notification when the mouse hovers is a feature of notifyd, which has been around forever and hasn't changed behaviour since probably 0.2.x
The idea is that users can stop the timeout to read the notification if they want.

Tbh I'm not sure there's anything we can do about your issue without breaking this core feature.

I suggest you move your mouse pointer out of the way when watching movies or enable the DND mode.

Oh i noticed i wrote 'fade out'  but meant 'slide out'  (damn foreign language :D)
But yes you are right, the mouse pointer stops both of the animations.

The problem was...the mouse-pointer was not directly over the notification-bubble but on the right side of the screen. So when the notification-bubble was sliding to the right side it collides after a few millimeters immediately with the pointer and then it jumps back to the place where it appears first > this i meant with 'flickering' and it looked a little bit strange.

All i all its not a big problem because as you said > i can put the mouse pointer to another place.
