Hello! It will be very nice to add ability for search installed flatpak applications (like gnome-shell). https://wiki.archlinux.org/index.php/Flatpak#Adding_Flatpak_.desktop_files_to_your_menu

Whisker Menu uses the garcon library to find applications. It doesn't handle the .desktop files itself. If you want flatpaks to show up in Whisker Menu, that is something to ask garcon to add support for.
