It seems that this is another regression in 0.6.90. Previously, middle-clicking on links resulted in them being opened. In 0.6.90, middle-clicking on links results only in selection being pasted.

Another regression? What are the other ones?

As for middle click, the behavior was changed intentionally since using the same action for opening an URI and pasting led to unwanted results. Now, Ctrl + left click is used for opening URI; there's also MiscMiddleClickOpensUri option allowing to change that.

I find the new behavior thoroughly irritating, and I can imagine a lot of people being unhappy that middle-click on a link suddenly starts to cause unexpected paste on a live terminal.

You have the option to re-enable, therefore.

The new default behavior is what I'd expected from my first time using xfce4-terminal (and found middle clicking on a terminal without looking at it in order to paste something thoroughly irritating when I managed to hit a link).

This change is actually one of the main reasons I was excited to update to 0.6.90 in the first place, but I wouldn't be too disappointed to have to explicitly set MiscMiddleClickOpensUri myself either now that it's available. :)

gnome-terminal, mate-terminal, lxterminal, qterminal - none of them are opening URIs with middle click.

Sorry but you are the only person voting for this so far while several other people found it irritating. So I'm leaving middle click solely for paste.
