That is entirely up to garcon. Whisker Menu determines what desktop environment you are using by checking the environment variable XDG_CURRENT_DESKTOP and passing that to garcon. garcon determines what menu entries are supposed to be shown; for instance, if you are in Xfce and a desktop file says "only show in LXDE", it will not appear in Whisker Menu.
